Eclipse Security Codes are spent in the Rogue Faction Store, the store tied to Harry Mudd and his Rogues. If you farm these ships often, the Stella is built for it: its Master Thief ability raises the rewards you get from Eclipse hostiles, from 200% at ship level 1 up to 600% at level 45.

Peckinpah is the top of Rogue space. Its Exchange Transports run from level 31 to 37, and the level 37 ships pay 700 to 781 Eclipse Security Codes each, the best payout of any Rogue system. It also has a 3⇴ Raw Isogen mine. Come here once your ships can handle level 35+ survey hulls comfortably.
